If you throw a stone at a lower speed.. it gives enough time for the impulse to transfer to whole of the glass since there is more time of contact. Though if you throw a stone …at very high speed ..say as fast as a bullet ..it'll not break the whole window …because now the contact time is reduced and the impulse doesn't get transferred to whole of the glass (even if it does …the energy is lesser)

According to Sir Newton's third law if a body exerts a force on another body , another body will exert an equal force on first body.Therefore the force the ball exerts on window is same as the force the window exerts on ball . Infact ,ball transfers some of its momentum to the molecules of the glass of window , then their amplitude of vibration increases and glass breaks.
