The temperature of the coffee has risen because the shaking caused friction between molecules.

its temperature rises. Since the bottle is vigorously shaken, the kinetic energy of molecules in the coffee will be increased. As the temperature is directly proportional to the average kinetic energy of the molecule, therefore temperature of the coffee will be increased.
