Water from holes under normal conditions come out because of the pressure of water (due to gravity) at the height of water. The pressure is proportional to the height of water level above that point.

Freely falling bottle (and content) doesn’t experience any weight by gravity (weightlessness). So no pressure and hence no water leaking.
