Choosing controller & processor is completely depend upon your application for which you are designing embedded system.
If you need limited no of task to perform(not very complex) and have minimal budget to develop embedded system then go for controllers, else processor.
Now come to your specific point, here is advantages of using controllers over processor
Low cost
Robust : as firmware is small compared to os ported on processor & mostly written( by developer), not used ready made open source Libraries developed by others.
Easy to debug & maintain.
There are also some drawbacks of using controllers over processors when application is suitable for both scenario, but that's beyond the scope of this topic.
