Despite many of the answers you have received here, there is a difference of meaning in the two questions. “Have you missed me?” is asking is there a consequence or effect that touches the present. “Did you miss me?” is asking if there was a consequence or effect in the past.

So, I noticed you weren’t in class yesterday. In response to my saying so you might ask “Did you miss me?” Meaning “did you miss me” yesterday.

Alternatively, you’ve been away for two weeks and we are deeply in love. Upon your return you might ask “Have you missed me” knowing full well that that the emotional effects of your absence continued right up until the moment you walked through the door.
