It seems that the thing that Assassin's Creed has going for it over the Arkham series is just more material. That doesn't necessarily mean the quality of that material is better.

While the original Assassin's Creed game and the three chapters of the "Ezio trilogy" showed a great deal of progress and creative gameplay mechanics, the Arkham series seems to be more well-regarded from a critical perspective, since the combat, predator, and detective systems innovated by Rocksteady Studios helped to make the first two games become the first universally successful adaptations of the beloved Batman character in the medium of video games.

While the various elements of Assassin's Creed have also shown the evolution of the series from the very beginning up through last year's Unity, mechanically the game series has been prone to game breaking issues, especially in Unity's case.

Coincidentally, two primary writers of the Assassin's Creed series helped to create the story for 2013's spinoff Batman: Arkham Origins, a story which was seen as an excellent addition to the established continuity of the Arkham series' continuity.

If I were forced to pick between the two series, I'd choose Arkham, but both have great moments.
