The air present in the atmosphere is not of uniform density. As we know from law of refraction that a ray of light bends whenever it travels from denser to rarer medium or vice-versa, the ray of light coming from stars undergo multiple refractions through the atmosphere and hence result in apparent twinkling of stars as the observer sees the star overhead as the ray of light has to transverse a greater path. This phenomena is also responsible for the apparent view of sun above the horizon even before the sunrise or after the sunset.
