1) Temples in India has evolved from the Vedic Age and therefore has strong elements of Vedas , Vastushastra in it . If you look at the recently built Akshardham temples you can see precise use of vastushastra Vstrong angles and perfect elements of symmetry. Indo-Islamic architecture however has inscriptions from the Koran in it along with influences from the Vedic age as well . If you see the Taj Mahal it has elements of Islamic and Hindu elements in it though inadvertently Persian driven along with european gems.
2) After Akbar incorporated Din-I-Illahi but involving both the muslim and the Hindu community , Indo-Islamic archtiecture developed an unique identity and it can be observed in structures like hearing halls of Agra and Red Fort . Pre-Akbar it was more Persian Driven and resembled more with middle east than India.
3) Temples has shikharas which is an elongated structure on top of the base that goes long. Islamic Architecture has more of a dome on top of the main building. The build of the temples were also different from the Islamic structures. Vedic Temples used more granite in their structures. Domes were also there in Stupas( Ashoka driven architecture after he attained Buddhism) .
4) Hindu Temples has often large pools alongside them for people to take a bath while in Islamic architecture water bodies were basically for decor.
