cotton has a porous structure, the air gets trapped between the pores making overall density of the cotton less then the water hence the cotton floats on the water. when the water replaces the air the pores, the density increases and the cotton sinks.

The cotton, even though a solid, floats on water because its density is less compared to that of water. The particles of cotton are very light in weight. However, after some time, the cotton sinks in water. This is because, the water has been absorbed by the cotton, and the particles of cotton have become heavy. Then, they cannot absorb any more. So, they completely sinks to the bottom of the water after a certain time period of time.
