1: he had interest in early historic period between 6 century BC to 4 century BC . so he could not realize how old the harappan civilisation artifacts were.

2: he unsuccessfully tried to place artifacts and seals from harappa within the time frame with which he was familiar.this was because he like other historians thought that indian history began with the first cities in the ganga valley.

3: he used the accounts of buddishts pilgrims who visited india between 4 century and 7 centuries CE to locate early settlements.

owning to his specific focus , it is not surprising that he missed signifinance of harappa.
