is really very tough to answer the question in a general manner. I can give one particular example:

Water splitting catalyst:

Amorphous: Higher activity but Color and morphology change upon cycling because of possible change in oxidation state.

Crystalline: Low activity but high exchange current density. No color or morphology change (rugged nature).

Mechanism is also different. Amorphous catalyst follows LH mechanism which involves coordination of neighboring active sites whereas crystalline catalyst follows ER mechanism (single active site). Hence it is utmost important to find out possible mechanism of reaction and then tune property of catalyst. Hope this helps you.
