Deputy means a person who can act in the place of his superior. In other words it refers to a person who can deputize for someone or take someone's place. For example, a sheriff's deputy.

Assistant refers to a person who helps someone. It is used for a helper or aide.

So a deputy manager is a person who deputizes for the general manager and the assistant manager assists the general manager. But many times both the terms are used to refer to the same position.
