The main difference can be seen in the reproductive structures of the fungi.

Explanation:

The homothallic is the state of having both male and female reproductive structures on a single thallus, however  in the heterothallic, the structures for male and female reproduction is seen in different thalli. These are the differences  mainly seen in fungi and a few algae. The homothallics has sexual reproduction in same organism while the heterothallic needs two different partners.
