Mechanical energy is always seen in accordance to some point of view. For example - potential energy is in other words, a kinetical energy a body would gain if it fell.

If you had a ball on a high mountain that does not move, you would probably say it has no energy (no kinetical nor potential), but if you wanted to know, what velocity would it gain just before touching the ground below the mountain, then it would have pretty much potential energy. It is a matter of situation, energy is something that helps solving problems with movement of bodies.

The kinetic energy of a body can be both a sum of energy of atoms and molecules (they are moving with a velocity even if you are standing), but if a body moves, it has a kinetic energy too(this energy is connected to the first one, but it's analysed in a different way), but because of its movement. As you see, thermodynamical kinetic energy is about summing macroscopic energies of molecules of substance, while mechanical kinetic energy has to do with movement of a body.
