The main difference between primary and secondary metabolites is that secondary metabolites are indirectly involved in metabolism while playing an important role that is related to ecological function of the body but on the other side primary metabolites involved directly to primary growth development and reproduction.Primary metabolite perform psychological functions while secondary metabolite are derivative of primary metabolites.

Primary metabolites:  

 Play important role in normal physiological processes.

 Their absence results in death of cells.

 Universally present in all living organisms.

Example: Sugars, amino acids, proteins, nucleic acids, lipids, etc.

Secondary  metabolites:

  Not directly involved in normal physiological processes.

 Absence may not be fatal for cell or organism.

 Present only in microbes, fungi and plants.

Note:  

 Many of secondary metabolites are useful to human welfare. Example: Rubber, drugs, spices, flavours, scents and pigments.

 Some secondary metabolites have ecological importance :  

• Pigments like carotenoids and anthocyanins impart colour to flowers and play important role in pollination.

• Toxin in leaves prevent them against grazing by animals.

 Some of the secondary metabolites are excretory products of plants. Example: alkaloids.
