"Water" (singular form) is in the sense of an area or stretch of water (such as a river, lake or sea). Example: the path ran down to the water's edge. "Waters" (plural form) is in the sense of a body of water of a particular place. Example: the waters of Hudson Bay, the waters of the Andaman Islands.
