Assuming you are talking about animal excreta, which is often stockpiled, here are a load of issues.
Bulk, and distributing it is difficult.
Soil damage by heavy vehicles
Labour intensive
Low concentration of N,P,K and other elements. You need toone/acre to give the same effect as kilos.
Issues with pig manure and copper content for ruminants. Ruminants do not tolerate Cu well anmd it is a porcine growth promoter.
Zoonotic health risks (Look it up.) Includes bacterial and parasitic organisms.
Smell. Really offends neighbouring people
Run off and water contamination often leading to eutrophication, and fish poisioning.
