Yes. Actually, we always write the molecular formula for reactants an products in a chemical reaction. Why? Because it is only molecules of elements and compounds that react in a chemical reaction. Free atoms, by that I mean the atoms not combined in molecules don't generally take part in reaction. For example, 2H2+O2→2H2O, so hydrogen and oxygen are in the form of diatomic molecules.
