With muddy water I would say distillation is the best method.

Boil the muddy water in a sealed container with a tube coming out of the top of the container. This tube must go up and then curve and go down. The down part of the tube must have a section that passes through a cool area. As the muddy water boils, the steam will go up the tube and then as it passes through the cool area the steam will condense and drip out of the tube.

The problem with distillation is that certain other liquids and ions will also pass through the process with the water. Distillation will remove dirt and any emulsified substances that are in the muddy water. Anything with a boiling point close to that of water will also come out of the tube. 

After that reverse osmosis will be needed to truly purify the water. This requires two chambers with a membrane between them that will not allow large molecules to pass through. The distilled water would go into one chamber and the pressure against the edges of the chamber will push the water through the membrane while leaving any ions or hydrocarbons or organic molecules in the first chamber. The second chamber will be filled slowly with purified water.

Clear water can be obtained from a sample of muddy water by the method of filtration. In this method, the sample of muddy water is poured through a cloth having fine pores or through a filter paper. Water will pass through the filtering medium, leaving behind the mud.
