I'm assuming that for the purpose of this question that you are defining honesty as a form of integrity rather than a sort of strategy of refraining from telling direct lies.  I'm also assuming that when you talk of honesty paying off, you mean more than short term gain for yourself.
If so, then I think it does pay in the long run, although usually not in negotiable currency.  
My own experience is that dishonesty undermines my ability to show up for my life in real time.  Lying can make me focus too much on the past, because I'm trying to recall what I said before. It can also make me focus too much of the future, because I'm trying to come up with new lies that are consistent with the previous one.  Of course, lying is only one form of  lack of integrity.  However, the old joke is very true:  if you tell the truth, you don't need a good memory.
