Because of uneven topography of the African plateau region and because of the fact that the African plateau has drops at several places has lead to the development of deep gorges and valleys producing several waterfalls and rapids in the rivers and hence they are also not navigable.
The Congo river or Zaire river is the deepest river in the world and has a very large area of rapids.
