This is due to the newtons's 2nd law of motion. When a bullet strikes a window pane,only the part of the window pane which is struck by the bullet comes in motion while the rest of window pane remains at rest due to very large momentum(p=mv).While in the case of the stone the monentum is less and the whole glass window comes in motion, thus smashing it.
