The pigments present in them makes difference in colour.

Pigments in Chlorophyceae:

Chlorophyll a

Chlorophyll b

Carotene

Xanthophyll

Pigments in Phaeophyceae:

Chlorophyll a

Chlorophyll c

Carotenoid

Fucoxanthin

Pigments in Rhodophyceae:

Chlorophyll a

Chlorophyll c

R-phycoerythrin
