Why?

Nazi's worked on the Aryan Supremacy Theory and dubbed the Jews as traitors to the state of Germany. So, the Jews were hunted down and prosecuted to curve out their existince.

How?

Well, they carried on mass killing. Either the jews were shot down or were choked to death in a Poision gas chamber. The places where these were carried out were called concentration camps.
