The digestion of protein takes place in the longest organ of the digestive system i.e. small intestine which contains hair like projections known as villi(singular:villus) which increases the surface area for absorption. The intestinal juices such as trypsin and lipase acts on the amino acids(simplified form of protein) that are already broken down in the stomach with the help of pepsin and are made acidic in nature by the bile salts so that pancreatic juices can act on it.
