Arjuna was not aware that he was fighting his brother. Karna was aware that Arjuna was his brother but still chose to fight him. He had his reasons. Bhishma, Krishna and Sahadev knew this too. But they chose not to disclose. If their mother chose not to divulge the truth then what business did Bhishma, Krishna or Sahadev have?

But the real question is if Arjuna knew that Karna was his brother would he kill him? Yes he would. Why? Many will say that since Arjuna was on the side of Dharma and Karna on the side of Adharma. That is the general tendency of the population to side with the victor's and cover up their wrongdoings. In realty the Pandavas were an opportunistic and greedy bunch who would have killed each other if their interests clashed. Their marriage to Draupadi kept them together and fueled their thirst for the throne. So if Karna came between them and the throne they would have killed him. And even if they would have considered otherwise for a moment but on Krishna's advise they would have to adopt underhanded tactics in order to win at any cost. Krishna was their propanda specialist who would cover up their heinous war crimes and associate it with Dharma later on. Krishna's interest was his and Arjuna's lineage taking over the reigns in future which happened in the form of an incompetent Parikshit who Krishna saved when he died in the womb. Also Krishna's killings of Bhima's lineage, first Barbarik and later his exaltations when Ghatotkach fell makes one wonder about his divinity. Also during the killings by Ashwathama Krishna made sure the Pandavas were absent from camp. If his intentions were good he would have made sure that Draupadi's sons were absent too. So it can be safely summarised that Arjuna would kill Karna even if he knew that he was his brother because Karna came between the Pandavas and the throne of Hastinapur.
