They knew Griffin was behind the theft due to the following reasons:

He did pay his rent the first month, but when it came to the next month, he said he didn't have any money but he was expecting an income soon and will pay her within a week. But the next day, there was a robbery in the clergy man's house and everyone became suspicious of Griffin especially because he produced some ready cash even though he admitted he had no money.

He was very suspicious from the beginning. By beginning I mean when he reached Iping. He didn't want to talk to anyone and he asked the owner to not disturb him.

His appearance. He stole some bandages and a false nose to go cover his invisibility. He looked really odd and weird compared to the other in Iping, he did also arrive in an odd season.

The extraordinary affairs. He stole from the clergyman who was living in the same building. But when the clergyman heard the noise, he checked to see who it was, but he saw nothing but the money from his wallet was stolen but he saw no one.
