The word element would be better here instead of atom. Elements in periodic table are arranged by the number of protons in an any atom. Remember in an any element protons and electrons of will be same but when any element loses or gains electron the its outer more configuration is changed thats why the placement or arrangement of atom depends only on number of protons.
