A microorganism is a very, very small (microscopic) living organism. Some microorganisms can be pathogenic (disease causing). For example, say you eat some food that went bad (bacteria like E. coli in the food), you will ingest the bacteria and the bacteria will release toxins and populate in your intestines. The toxins will cause inflammation and cause symptoms of food poisoning. Additionally, your body will launch an immune response which also causes symptoms. Some bacterial infections need to be treated with antibiotics. If they are not treated, it can result in death.
This is an explanation of how one type of microorganism can be harmful. But other microorganisms can be pathogenic as well such as viruses and fungus. Also, ingesting microorganisms is only one way it can enter your body. For example, you can get a virus from breathing while a sick person is coughing near you.

Through the air - When the diseased person sneeze or coughs releases a large number of micro organisms in air. They enter a person living there or breathing close to be patient. Diseases that spread through air are TB, Common Cold etc.
Through food and water - Cholera .
Through cuts and wounds of skin - Tetanus .
Through direct skin contacts - Fungal diseases.
Through carriers - Malaria, Kala azar and dengue.
Through sexual contact - AIDS.
