A really good question. Microorganisms are ubiquitous! Microorganisms are highly versatile and unique in their genomic and proteomic construct.
They can virtually stay in any place on earth (and in Moon too!! Streptococcus mitis had been found to have survived on surface of moon for 3 years).

I can site a few reasons from Comparative genomics and cell biology -
1. Comparative genomic analysis has led to the identification of 31 Signature proteins which are specific for methanogens
2. These are potential molecular markers for methanogens.
3. They can make use of episomes to prepare bacteriocins (antibiotic like metabolites)
4. They have no introns (heterochromatin) in their DNA (genetic materiel). So they are more prone to Mutations, and often these mutations are beneficial for them and help them adapt to changing conditions.

5. They have a number of heat shock proteins which help them thrive in extremes of temperature.
