I am not a professional writer, but I do have some tips for this particular genre. These will probably only work if the story is longer than 1000 words ( sorry in advance )-
→ Mislead. Any good mystery plot begins with confusion. If the reader can predict the outcome easily, he/ she will lose interest. Create a set of clues that seem to point to one outcome and then break it all down. There is a literary term for this, called as a 'red herring.' Check this out.
→ Build the setting neatly. Introduce characters/ locations that will help your plot along and create their histories. Most mystery begins with an event that has already happened.
For eg. A character has been murdered, and a set of characters do not want the murderer to be revealed. Not all of them are participants in the crime, but they are hiding the crime for their own reasons. As an author, your job will be to create these motivations and make them compelling.
Work on locations too simultaneously( a quiet village where no one wants to talk, a school setting where everyone seems to be lying etc. )
→ Put work into your protagonists or lead characters. It doesn't have to be one lead. There can be more than one, and sometimes, mysteries become extremely interesting to follow if the lead characters are hiding secrets.
You can also have innocent, problem- solving leads - like we usually see as detectives in films, but as an avid book reader, I must say that I prefer it when the lead character has no mystery- solving skills at the start and slowly begins to develop them.
That brings us to a sub- point- character arcs. How the characters change through the course of the book. Do they become happier or do they lose their ability to trust in people? Do they choose to forgive or do they decide to take revenge?
There are many ways you can take this.
→ Last but not the least, there's the plotline. In mystery thrillers, it is easily the most important thing to take care of.
You need to build a tight plot. It could be something very unique or it could explore the same settings that most mystery books/ movies explore. But the search for clues, the culprits etc. are always different, and that's what makes mysteries very interesting.
Looking for a good plot is hard I guess. One can think of a setting- any particular setting- and wonder what sorts of secrets can be hidden there.
Like, say- a lake. Is there treasure down there? Dead bodies? Someone went out for a swim one day and never came back.
Do let your imagination run wild. Mystery readers love crazy plots.
[ I hope this helps. Good luck! ]
