I have read that hydrochloric acid in our stomach kills the bacteria that enters into our stomach through the food
If hcl kills the bacteria why do doctors and people suggest not to eat junk food which contains bacteria

Because HCL can only kill a certain kind (group) of bacteria.... some of them could not be killed.... thus, harming your body.
