I work in a company is the correct one.
becoz in 1st one ,the tense of the sentence is quite wrong
it should be I worked for a company

Actually both are correct. It depends on the sense of way you are talking. The first sentence explains that the person supplys a company by giving resources. Second sentence explains that the person works under a company i.e., he serves the company. It is a type of figure of speech.
