If i want to calculate the perimeter of the entire shape, do i need to include the perimeters of ticked squares? please answer with justification

No.
Because perimeter is the total length of boundary. But these squares lie in the interior of the shape i.e.they are not on the boundary.
Hence you need not to include the perimeter of these squares.
