If in aerobic respiration,C6H12O6 + 6CO2------> 6CO2 + 6O2, why it is said that aerobic respiration breaks up the three-carbon pyruvate molecule to give three molecules of carbon dioxide, I mean shouldn't it be 3CO2 instead of 6CO2 in the formula?

Explanation:

no it cannot be 3co2 because in aerobic respiration six carbon molecules are the input products but during the process six carbon molecules at a time are not converted. only 3 carbon molecules are converted into carbon dioxide but to balance the equation we are writing six .
