It is because the Mohenjodaro is the ancient dynasty which was spread across Western India (present some parts in Pakistan).
The later on Pataliputra was founded by Chandragupta which ruled long in its time.

Explanation:pataliputra was large city capital with having houses with two or three storey building built of wood and mud bricks kings place was  also decorated with stone cravings  

besides this mohenjodaro was a very planned city and divided into two parts the citadel and the surrounding area having no kings but have grain storage area  havin properc drainage system..
