The “It” here refers to the acid that disfigured his face.

Here the former is explaining to the latter that the scar not only did physical damage, but psychological damage also. Owing to the scar on his face, people around him often humiliated him. He had developed a kind of inferiority complex. As a result he preferred seclusion and aloofness.
