It is simply based on the British Parliament.

The House of Commons (Lower House) and The House of Lords (Upper House) of the British Parliament have a Green and Red colour scheme respectively. The Indian Parliament's chambers were simply designed based on those of the British Parliament and hence the colours. There is no specific reason other than this as to why Lok Sabha has green carpets and Rajya Sabha has red.

The Parliaments of many other countries follow the same colour scheme for their Upper and Lower Houses too - like Australia, Canada.
