On the lower side of the leaves, tiny pores called stomata are present. ... Hence, if the leaves of water lilies would have stomata on their lower side, then they would have been pressed against the water surface. As a result, the stomata would not be able to take in carbon dioxide from air.

because the stomata on the lower surface would be dipped in water which will be no use. Hence lilies have stomata on the upper surface that helps them in transpiration as well as in photosynthesis.
