Presidencies are those where British exercised direct control over administration and politics. The governor general is the head who in turn report to the viceroy of India and in turn to the king of Britain. British laws and the Imperial civil service was followed.

Princely states are those where they had indirect control, where they nominated a political agent as a local British resident. While princely states are ruled by the local kings, their powers are limited. The kings of the princely states can follow their court of law and rule his subjects accordingly. However, princely states are bound to agreements made by British on various issues especially external affairs. The political agent or the local British resident as he was called back then can recommend to the British govt to take over the control if he feels that the princely state is not abiding to the agreements. It's more or less similar to how nowadays Indian central govt nominates governor general to states.

The concept of princely states helped British to keep the uprising and rebellions under control as the people were more loyal to the local ruler. Also they were able to keep the kings of various states from uniting against the British with many favourable agreements and gun salutes. Wherever they thought direct control was possible, predominantly with a sea port and harbor they established presidencies.

In today's scenario, one can compare states of India to princely states and union territories of India to presidencies. But strictly only from an administrative standpoint. Politically it's completely different as we now have independence, unityand brotherhood, thanks to all those freedom fighters....
