The Mongols would win.
Reasons:
1.The Mongols had way better war technology than the Indians did.
2.The Mongols under Genghis Khan were more united than the Indians could ever be (whatever the reason be)
3.The Mongols had horse archers, and fast+mobile attack units. The Indians always banked on war elephants. War Elephants are usually not a good strategy to win against the Mongols.
4.Mongols didn't believe in a direct combat and would attack from several flanks, whereas Indians never had a proper war strategist. I totally concur with Parth on this front.
It really doesn't matter if Chanakya or anyone was on the Indian front. The Mongols under Genghis Khan would still win.
