My question is what is the meaning of using cow dung cake is discouraged because it consumes most valuable manure which could be used in agriculture

it means that the use of cow dunk cakes as a fuel is not encouraged because it has a lot of required nutrition for a plant and is a good manure to the plant. so that should be used as a manure for plants than burning it as a fuel.
