According to Law passed by British parliament ,which granted freedom to India ,it was decided that all 562 princely states gain absolute sovereignty. This princely states were free to chose if they wanna go with Pakistan or India or if they wanna remain sovereign.

This of course created threat of balkanization of India. But state department under leadership of Sardar Patel showed great negotiation skills and 549 such states out of 552 decided to desolve into India. 3 remaining were Kashmir, Hyderabad and Junagad.

All three had different reasons to refuse.

Nawab of Hyderabad wanted to join Pakistan and was not considering opinion of population, there are also said to be lots of atrocities on side of nawab. India did police action ( operation polo ) on 13 to 17 Sept 1948 and acquired Hyderabad state.

Situation in case of Nawab of Junagad was same but in feb 1948 a referendum was taken where people of Junagad decided to be part of India.

Kashmir is a little complicated case. As the state came to exist in 1846. The East India Company annexed the Kashmir valley , Ladakh , Gilgit and Jammu with surrounding area from the Sikhs, and then transferred it to Raja Gulab Singh of Jammu in return for an indemnity payment of 7,500,000 Nanakshahee Rupees. After independence pathan attackers with Pakistani backing attacked Kashmir on 26 October 1947 hence King harisingh of Kashmir asked protection from India. Sardar Patel accepted in exchange of signing on merging agreement. Afterwards Indian army rushed in to help.
