Usually methyl orange is used as a stain. Staining helps in highlighting the parts of a cell. Eventhough the organelles are stained, u can't see them under a regular microscope.

There are so many stains like safranin,iodine,etc. the use of stain is necessary because it makes the organelles visible clearly so we are able to see nucleus and other orgganelles in defined way and yes,all the organelles are stained equally according to their requirement
