If u wanna ask it for the sake of understanding then i would tell u how i see it. I connect refractive index to the internal structure and a bit of density thing. Refractive index is a relative term and when we say refractive index of a body we actually are pointing towards the relative refractive index with respect to vaccum.

Refractive index of a body  is ratio of speed of light in the vaccum to that in the body. This is how it is defined.

Glass has higher index than water. So i sometimes try to relate it a bit with density (only saying in a rough idea)  and internal structure. The more obstacle light faces inside a body,the more it gets deflected from its path and hence has to cover greater resultant path which appears as light's speed decreased inside the body.
