The bubbles appear due to a gas called carbon dioxide dissolved in them. The gas and the liquid ( and everything else) are made up of tiny bit of stuff called molecules.
The science says that there is only a certain amount of carbon dioxide and once it is gone , the bubbles will stop.

CO2 is dissolved in carbonated drinks , under pressure. CO2 reacts with water to form carbonic acid . When cola bottle is shaken , due to pressure CO2 is set free as it breaks the bond present in carbonated water , however when pressure becomes normal it ( CO2) dissolves with water to form carbonic acid again .
