You must be knowning about the visible range of light of the electromagnetic spectrum I. e. VIBGYOR. The mechanism behind, how we can see object of different colours is based on the absorption and reflection of light by the object. The colours that are reflected by objects can be seen by our eyes. For ex- if an object is there and white light is falling upon it and we can see it as yellow coloured,it means the yellow wavelength light was reflected by that object. (note - white light consists of 7 colours). A similar condition takes place in water where water doesn't absorb any visible light, probably thats why we can see water as transparent.
In the electromagnetic spectrum, there isn't only one kind of light, there are more, among which is the microwave.
In simple words, the water reflects that microwave light range and get heated. This principle is applied on the microwave ovens by providing microwave light to the food, which obviously contains water. Thus, the food gets heated up!
