Indian Government is a mix of Presidential and Parliamentary system of Governments.
Here, the Head of the STATE is the Presidentunder whose name all the International treaties and Agreements are signed.
He is not directly elected by the people.
He is Ranked the Highest in the order of precedence of officers.
He appoints the Prime Minister, the Council of Ministers, the CAG, the SC/HC judges, the Chief Election Comissioners, the Governors of States and some other heads. He can remove any minister or dissolve the Lok Sabha conditionally.
His assent is requires in all kinds of bills passed by the Parliament.
He has the powers to declare emergencies as well as pardon someone who has been awarded a death sentence.
But, the Prime Minister is the Head of the GOVERNMENT, the Council of Ministers.
He is directly elected by the people and recommends Cabinet ministers to the President. On his(committee with his as the Chairman) recommendation, the President appoints the the CAG, the Chief Election Comissioner, the UPSC Chairman etc.
He takes majority of the political and executive decisions for India. He can dissolve the Council of Ministers by resigning from the PMO. He can recommend the President to remove any minister from the Council Of Ministers.
He along with the Cabinet recommends the President to declare National Emergency. Declaration and extension of emergency requires Parliamentary approval.
The President being the Head of the State has some extra-ordinary powers for extra-ordinary situations. These powers are necessary for security and integrity of India.
The Prime Minister being the Head of the Government enjoys most of the Executive powers which are important for the people. That's why he is elected directly by the people.
