We know that plants have hormones that trigger growth. Therefore the amount of this hormone produced will directly influence how tall the plant will grow. And the amount of this hormone produced will be directly affected by the efficiency of the process in making it.

Suppose there is an enzyme important for making this hormone. If it is produced in large number then more hormones but due to a gene alteration, the amount of enzyme being produced is lessened. And thus the height of the tree will be also effected.

This justifies the fact that genes indeed control the traits/characeteristics.
