She was more beautiful than two of her sisters.

The correct sentence is as so above.

We change the position of the word (two) after the preposition (than) rather than after (of).  

This is because when comparing between nouns (or using a comparative degree like 'more beautiful'), The conjunction (than) is followed by the defining quantity (which is two in this case) rather than the follow-up preposition and possessive noun ('of' and 'her').
